I think the biggest challenge for crypto currencies that they're currently facing is the centralization. Bitcoin are mostly mined by the big time investors. They could easily control the market and it's a threat to Bitcoin small time investors.

For me, it's the mining cost. Mining cryptos especially Bitcoin is very expensive and that's something we can't do anything about.
